ADA and Jarvis drops are not affected by the players' faction. Just because you get more Jarvis than ADA doesn't mean that's true for every other RES player.
Also, ADA are more useful to ENL and Jarvis are more useful to RES, hence the assigned prize to faction winner.

If you are RES, you can use bursters to take down an ENL portal (given enough bursters, time, etc), but you can only use a Jarvis to take down a RES portal. You may need to take down a RES portal because it might have links blocking your fielding plans, or you may be taking down an anchor so that you can rethrow fields.
Without a Jarvis, your other choices are: wait for it to decay (and hope no one recharges it), use a fracker to accelerate decay, somehow trick an ENL agent to come neutralize it, or use a Battle Beacon on it.

This is great. Love a good incentive and the chance to craft viruses is fab. I hope this is a test to see if crafting viruses should become permanent. Seems like a fair way to earn viruses and gets you out exercising.
Average per agent is not that fun in the current situation.
The players stuck at small towns or those who can't travel much now might only be able to deploy little and if it's average their very small number of deploy might be a disadvantage rather than an advantage and also might discourage then.
This total number is more apt in current situation. Players can just deploy some in their near area and do their part without much concern.
I could be wrong but I would have thought If say you were on green team you would want Jarvis to unlock not ADA I would rather flip the enemy portal to green not Aly portals to blue.

Most of the NZ community in The group I am in are suggesting letting resistance win as we would all prefer to have the Jarvis program rather than ADA it seems almost pointless to unlock ADA as an enlightened member to the point it is going to give resistance an advantage. (Depending on the components required to run the kinetic cap, eg if you needed a Jarvis virus to run the ADA program that’s the only thing I can see that would balance this)

On the other hand, you cannot destroy your own faction's portals with weapons even if you need to. This is why Enl need ADA and Res need Jarvis.
I was pleasantly surprised that "for once" Niantic understood what players actually need, because when I saw the announcement my immediate thought was that they would get the reward backwards. (I am joking a bit about the "for once", but it is the kind of mistake they could easily have made).
You're thinking average per active agent. If you think average per agent, any deployed reso by any agent, however small the number, would raise the average and thus would contribute towards the challenge.
I was surprised at the number of my fellow ENL teammates who value Jarvis more than ADA. It's just another example that our situations vary greatly, from personal play style to local context.
So it's not going to be an ENL vs RES challenge so much as a Jarvis vs ADA one. And if you're ENL and wish to craft Jarvises, the challenge becomes a Purifier variant to allow RES agents to deploy more (and vice-versa if you're a RES agent craving Refactors).
I get it that different players will have different priorities. At the end of the day, the prize only lasts 10 days, so it's not going to be world changing, even if the recipe is not for the virus you use the most.
Just have fun, be safe, and play the game however you can and however you like.
The usefullness really depends on how you want to play. The virus are beneficial regardless of the faction. You do have more control over having the opposite faction. Really interesting to see how this will play out.
A very active player might deploy 10-20 times as many resos as a casual player (or more...). So what you are saying is that the most "active" faction will win the challenge. But... that's kind of the whole point of a faction challenge 🤔 ?
What's more the benefits of winning will be rather limited considering the program will be active for a very short time.

Competition should be average resonators deploy per agent because factions numbers aren't equal ..

Bursters serve well enough to destroy enemy portals. They are far more easily acquired and you even get AP for that 😉
